Here's how I could see this happening in Katello:
In our copy code, we choose which errata to copy, and then copy over all of the errata's RepositoryErratums. A RepositoryErratum links an Erratum to repositories and Pulp 3 hrefs. (h... Issue #9503: get() returned more than one UpdateRecord -- it returned X!Advisory conflict resolution doesn't properly support the case when multiple advisories with the same errata_id but different in some other way are added to a repository version or somehow existed in previous repo version.

I just tested the repair script. On pulp-rpm 3.13.3, I synced AlmaLinux and verified that the filelist repodata was wrong. I then ran the script and republished the repository's metadata via Katello's UI. The filelist repodata was corre... Especially for Katello users in this thread, it would be good to know if Pulpcore 3.14 helps out with this issue. Katello 4.1 is now on Pulpcore 3.14 (and related plugins). Issue #8133: Same package from different repos yields error on syncTrying to sync repos from
